Get a DAW and the stock eqs/fx should get you going in the right direction.

if you're noticing a difference between the recording and the emulator you could always run a little 1/8" aux cable from your laptop output to the line-in and record with audacity while the emulator plays
1. Make it sound as least dull as possible before recording (THE most important step)
2. Record channels separately
3. Import into a DAW (or at least audacity) and mix / Apply EQ, compression, normalization, and other effects.
What is BGB?
A Gameboy emulator. It has quite accurate sound for an emulator, and a "record separate channels at once" feature.

most soundcards allow you to record the stereo wave mix out without need for cables
