+1 for Klystrack. Not enough people are using this wonderfully versatile program. I am a little biased because it's the only thing I use, but I think the Klystrack community should be at least a million times larger than it is right now. And as always, I'm available if you need help getting started with it...it can be a little obscure at first.

Houston tracker is cool! (http://irrlichtproject.de/houston/index.html), but not PC based.  So I'd probably go with the masses and try famitracker.
