I think whatever preamping and converters are going to make a much larger difference in quality of sound. My personal preference is RCA... I like a sleeve connection better than a point to point. Not sure if that alone changes the quality.
Between 1/8" or RCA? No. It's just a different connector. You could use pretty much any kind of connector and as long as it fits snug you won't notice any difference in audi quality.
Personally I prefer the RCA jacks just because they fit more snug and are less likely to pull out when you don't want them to. However, even just doing an internal 1/8" mod (using the existing 1/8" socket to output your "pro" sound) will do the trick.
