I use Paint.net, but only because regular Paint doesn't zoom in far enough on very small (40x40 or so) images.  Due to the nature of Pixel art, the tools don't really need to be all that complex, it's far more about the one using them (the same could be said for many things, but pixel art especially).

I use Flash CS5 with the pixel plugin, but that's a bit pricey and more for animation. But it will make your image into a vector which is nice for resizing and all of that jazz.

Graphics Gale is a great tool. It has a freeware version, you only have to pay for commercial use and GIF support.

Photoshop works great.
Set yr image size in document setup > Turn on pixel grid > use pencil and set size to 1 pxl.
You can download 8-bit / 16-bit swatch collections too.

i use 2 windows in photoshop so I can edit zoomed in and still see the image at actual pixel size, or 2x2. this keeps me from having to zoom in and out over and over...

in photoshop go WINDOW -> ARRANGE -> (at the bottom) NEW WINDOW FOR whatever, now that smaller window will stay on top while you work in the background, just move it out of the way. Also you can turn off rulers for the small window specifically (VIEW -> RULERS or CTRL + R) so it will be as small as possible and out of your way.
