You could try using something like http://www.midiox.com/ to look at what exactly is being output from FL Studio and Reaper, and if there is any difference in the actual MIDI commands being sent? and if so, use a little bit of scripting to make them match...

Ive tried midi ox and can get lsdj to play find when testing it in midi ox. I dont know how to monitor the output of FL studio though. It must output something weird.

You would need to use MIDI-Yoke as a virtual 'patch cable' between FL Studio and MIDI-OX to monitor what it is sending out:

OMG!!! thank you sooooo much! I fixed it! For some reason FL studio MIDI code when play is pressed is: 'start,stop,continue, midi clock, midi clock'. that would explain why it starts slow then speeds up. Why would FL studio output this?

I filtered it so it only output MIDI clock. This is a great program. thankfully I use XP.
