I don't think either is better over the other.

just depends on the situation and what the rest of your equipment is compatible with.
wouldn't be too hard to put a 1/4" jack in a gameboy or acquire one with that in it.....

AFAIC, if you plan on plugging your gameboy directly into a PC for recording purposes, you'd be better off with a 1/8", as a 1/4" instrument cable may be too heavy for the PC, and cause damage to your PC's microphone or line-in jack.

A 1/8" to 1/4" adapter is like $3 at radio shack, and it makes hooking the gameboy up to amps and what not really simple. Cheap and easy. Pro-sound if your not satisfied with the stock output in your situation.
