think the nanoloop two carts don't have the extra rom banks like the nanoloop one carts do, so you probably flashed over the nanoloop rom... i'd try loading the demo rom on from here http://www.nanoloop.com/two/nanoloop271d.gba (demo rom should be the same as the official one, unless oliver has changed the way he does things... all the copyprotection is built into the carts themselves)..if that doesn't work, youd have to ask oliver for a solution (probably him sending you the correct rom or multiboot file to fix this)

how do you plan to protect the circuit from shorts? just asking since i used to talk to a friend about his plans to get an aluminum shell made and it was one detail that had never been decided upon... maybe leave room for a super thin rubber or plastic coating on the inside?

Mgb runs great off both nanoloop one carts and 64mb ems carts, so go with whichever suits you best... both work using the nanoloop usb adapter or an arduinoboy, so you've got options there too

turns out that it works (just needed to clean the battery contacts a little, been in storage a while), price adjusted accordingly
removed things that sold, added Pi, gp2x cradle
also robots vomit oil / brian green / etc and all kinds of sabrepulse stuff. This was back before I even got on 8bc though, so I dunno how fresh it is in everyone's memories
