There are some people here who are super in tune with copyright law, but I've never ever heard of an example of the media manufacturer's logo being an issue. Keep in mind that the purpose of blank media is to be recorded on for storage or distribution. Good on you to be concerned with the details though!

A couple other hints:

There's a few different models of jack, some with and some without threads. The ones with threads are designed for guitars, but I think they work best because the threads hold the epoxy well, and they can actually grip to the case of the gameboy. They take more work though - you have to do some dremeling to get them in there.

They fit easier in the kitsch-model cases than in originals.

1/4" jacks CAN fit in either side of an original case, but they look a little scrappy on the speaker side of an original case because some of the body of the jack will be exposed. I built a 2x1/4" gameboy like that for KeFF a while back but I can't find the photos...

As a chiptune band drummer, I've always used in-ear monitors with a direct gameboy signal to great effect. You learn what elements of the music to listen to. If there are a ton of places in the music with no indication of time, do one of the things that have been suggested.

I've also always wondered if it would be possible to modify the arduinoboy software to output a click track directly from the arduinoboy. I know that the arduino has been used for sample playback before, so it shouldn't be that hard, right?
