I think you have two options if you want this to be stable.
1) A threaded metal insert into the D pad and metal screw part on the stick.
2) Fixing the stick permanently to the D pad or molding a full replacement piece. (which probably means the thing can't be removed or inserted without minor filing of the D pad corners of the case.)
Consider contacting Matt (kitsch) or Anthony (Nonfinite) as they both are selling molded buttons already. They might be able to help you with production.

It's actually "want". The apostrophe has two uses in English:
1) Possessive case. "This is KeFF's Gameboy" and so on.
2) When some letters are omitted.
Don't = do not. Can't = can not. It's = it is.
Want on the other hand is a verb on its own and not a short version of something else. (That's why you "he wants" but not "he don'ts".)

You could mention somewhere that the Gameboys are using Arduinoboy/mGB, maybe with a link. This would technically satisfy the attribution requirement of the GPL I think. As it is now you're giving no attribution and someone who doesn't know could think you made all the software yourself.
For example, like this:
The Gameboys are powered by Arduinoboy/mGB. The NES is powered by Chip Maestro.

Because the license Arduinoboy is released under (GPL) requires attribution, among other things. The point of releasing something under a license like GPL is to set the terms straight without having to deal indivudally with every person who wants to use a piece of software.
I think he is being generous even to allow me to post it here.
I don't want to get deep into the politics of all this, but I'll clarify something trash80 said before. CM.O is not "his" place; it's everyone's place. He's the main administrator (and I'm the other one) but if either one of us think something about something, that doesn't make it the official policy of the site. As you may have noticed, admins and moderators don't have user titles or post counts beside people's post, and the point of this is to keep people from going on power trips for whatever reasons. The opinions of admins/mods have equal weight to anyone else's, except in the few situations when there's a rule violation.

http://keygenmusic.net/ is your friend. Click other in the left menu. Scroll down to X-FORCE. There's only a VMWare release listed, but it seems to be the same tune. Or at least very similar. Can't tell for your with your recording.

The pad of most systems at the time sucked. This is because Nintendo patented the D pad we know and like in 1985. This patent didn't expire until 2005, so most D pads up until that time sucked because they needed to be different enough to circumvent the patent. The type that you're using here, which was also used in the Master System, sucked particularly much. Eww! Do not want!

After listening to trash80 and giving this some additional thought, I think I agree with him. Who's going to use this and why? Apart from the initial wow factor, what's the point of the unit? You're taking up a pretty big space, and take away functionality. (The d-pad and the buttons, mainly.) I could possibly understand the want for a rack unit, but even then there are better way to do it, and more interesting sounds than that of a (or even four) Gameboy(s). (MIDIBox, say...)
Here's my suggestion. Your skill is custom case creation. Make a sturdy tabletop unit that can be used on stage. Add things like this filter or this one perhaps. Add a delay unit. Maybe allow control of those things from the Arduino. Those are things that would actually be useful and offer a clear advantage (both physical and functional) over a stock unit + a separate Arduinoboy.

Ok, so a couple of comments.
If this is primarily intended for mGB, what do you need the mode buttons/LEDs for? I'm assuming there are LEDs under the cover, or you're planning to add that. Actually, those are the same LEDs used for MIDI traffic indication, but the labeling seems a bit off, again, depending on the intention.
If this is not just intended for mGB, the cartridge should probably be more easily switchable.
MIDI has support for multiple channels, so theoretically the two mGB at lest should be able to share one MIDI cable. However, as far as I remember, mGB has some problems with receiving data on multiple MIDI channels, where it will crash and/or corrupt the save memory. But in theory, that could get rid of one of the physical MIDI jacks.
Currently, you obviously have no control over the Gameboy's buttons. I have an idea for how to wire up an NES controller for this purpose. (Basically, some 74hcxx logic: a parallel to serial logic, a 555 timer and a decade counter, or similar to generate some pulses needed for the NES controller to return data and a couple of transistors to emulate the buttons.)
If you're using an EMS 64 Mbit cartridge, you can actually support multiple ROMs on one cartridge with a bootloader program.
I don't think there is a mass-market for this kind of project, but I'm sure there are a couple of rich people in this world who pay a pretty big sum of money for a unique piece like this. If that turns out to be the case, I could help you with customizing the two last things I mentioned for you. I'm sure there are a couple of thing NeX could help with as well. (For example, video out for the 'boys.)
How is the internal construction? Could it survive a free fall from 1.5 m? (5 ft. in backwards length units.) I think rack-mounted units are always assumed to be pretty rugged.
